Antibody Lacks Specificity or ChIP Validation

Symptom
ChIP-seq generates high background signal across the genome with poor enrichment at expected binding sites. Signal-to-noise ratio is low, and peaks are difficult to distinguish from background.
Common Causes
  1. 1 Antibody affinity is insufficient for immunoprecipitation conditions
  2. 2 Antibody specificity is poor, binding to off-target proteins or epitopes
  3. 3 Antibody has not been validated for ChIP or ChIP-seq applications
  4. 4 Antibody dilution is not optimized for ChIP protocol
Solutions
  1. 1 Verify that the antibody is validated for ChIP or ChIP-seq (check vendor datasheet)
