Low X-ChIP Signal from Excessive Formaldehyde Cross-Linking

Symptom
Low signal specifically in X-ChIP (cross-linked ChIP) experiments. Antibody appears unable to bind target epitopes despite proper antibody concentration and chromatin quality.
Common Causes
  1. 1 Cross-linking duration exceeds 10-15 minutes with formaldehyde
  2. 2 Excessive cross-linking masks or modifies epitopes
  3. 3 Over-cross-linking reduces antibody accessibility to target sites
  4. 4 Incomplete quenching of residual formaldehyde continues cross-linking
Solutions
  1. 1 Cross-link with formaldehyde for exactly 10-15 min, no longer
  2. 2 Wash cells thoroughly with PBS immediately after cross-linking
  3. 3 Treat cells with glycine (final concentration 125 mM) to quench formaldehyde
  4. 4 Incubate with glycine for 5 min at room temperature before proceeding
