Low ChIP Signal from Ineffective Cell Lysis

Symptom
Overall low signal with visible cell clumps or debris in lysate. Chromatin yield is lower than expected based on starting cell number.
Common Causes
  1. 1 Lysis buffer lacks sufficient detergent or denaturant
  2. 2 Incomplete cell membrane disruption during lysis
  3. 3 Insufficient mechanical disruption or vortexing
  4. 4 Chromatin remains trapped in unlysed nuclear material
Solutions
  1. 1 Use RIPA buffer for cell lysis (standard composition recommended)
  2. 2 RIPA buffer: 50 mM Tris-HCl pH 8.0, 150 mM NaCl, 1% NP-40, 0.5% sodium deoxycholate, 0.1% SDS
  3. 3 Include protease inhibitors in lysis buffer to prevent protein degradation
  4. 4 Ensure complete resuspension and incubate on ice for 30 min during lysis
