Poor Library Quality from Overamplification or Contamination
Symptom
ChIP-seq data shows elevated background noise, high duplication rates, and presence of nonspecific fragments. Peak resolution is reduced with diffuse signal patterns.
Common Causes
1Overamplification during library prep introduces PCR duplicates and noise
2Nonspecific fragments such as primer dimers contaminate the library
3Adapter contamination from incomplete cleanup steps
4Improper size selection allows off-target fragment sizes into the final library
Solutions
1Reduce the number of PCR amplification cycles during library construction
2Ensure final library is properly sized and selected using AMPure beads or gel extraction
3Remove adapters and primer dimers through optimized bead-based cleanup
4Assess library quality using Bioanalyzer or TapeStation before sequencing
5Verify library concentration and ensure no visible adapter peaks in the quality trace
