Epitope Degradation from Harsh Permeabilization
Symptom
Loss of antibody binding or weak signal for intracellular targets despite successful cell permeabilization. Positive controls show reduced or absent staining.
Common Causes
1Harsh permeabilization conditions (strong detergents, high alcohol concentrations) damaging protein epitopes
2Excessive permeabilization time causing protein denaturation
3Incompatible permeabilization method for specific epitope structure
4Fixation-induced epitope masking not reversed by permeabilization buffer
Solutions
1Avoid harsh permeabilization conditions; use gentle detergent-based buffers (e.g., saponin) for cytoplasmic proteins
2Validate the protocol for each antibody, especially for transcription factors requiring specific conditions
3Optimize permeabilization time and reagent concentration for epitope preservation
4Test different permeabilization buffers (detergent vs alcohol-based) based on target location
