High Background from Incomplete Wash Steps

Symptom
Persistent high background with many non-specific protein bands in IP eluate despite following standard protocol, indicating residual unbound proteins remain on beads.
Common Causes
  1. 1 Insufficient mixing during wash steps leaving proteins bound to beads
  2. 2 Too few wash cycles performed (fewer than 3-4 washes)
  3. 3 Wash buffer removed too quickly without adequate contact time
  4. 4 Incomplete removal of wash buffer between steps leaving residual proteins
Solutions
  1. 1 Wash thoroughly by placing lid on tube and inverting 5-10 times before centrifuging
  2. 2 Perform at least 3-4 wash cycles with adequate wash buffer volume (10-20× bead volume)
  3. 3 Allow 2-3 minutes contact time during each wash before centrifugation
  4. 4 Remove all supernatant carefully using fine pipette tip after each wash
