Sample Overload Causing Non-specific Background

Symptom
Excessive background signal with numerous protein bands in eluate due to using too many cells or too much lysate protein, overwhelming the antibody-bead binding capacity.
Common Causes
  1. 1 Total lysate protein exceeds recommended range of 10-500 µg per IP reaction
  2. 2 Too many cells used for lysis relative to IP scale (>10^7 cells)
  3. 3 High protein concentration lysate used without appropriate dilution
  4. 4 Antibody-bead binding sites saturated leading to non-specific protein retention
Solutions
  1. 1 Use recommended amount of 10-500 µg cell lysate per IP reaction as starting point
  2. 2 Reduce number of cells used for lysis to 10^6-10^7 cells per IP
  3. 3 Dilute high-concentration lysates with lysis buffer to optimal working concentration
  4. 4 Optimize lysate:antibody:bead ratio through titration experiments
