Symptom
Gel electrophoresis shows no visible band at the expected product size after PCR amplification, indicating complete reaction failure.
Common Causes
  1. 1 Incorrect annealing temperature preventing primer binding (typically >5°C above optimal Tm)
  2. 2 Poor primer design with self-complementarity, primer-dimer formation, or wrong target specificity
  3. 3 Insufficient primer concentration (<0.05 µM) or excessive concentration (>1 µM)
  4. 4 Missing critical reaction components (polymerase, primers, dNTPs, or template)
  5. 5 Suboptimal Mg²⁺ concentration or improper mixing of buffer and Mg²⁺ solution
  6. 6 Poor template quality with degradation, low 260/280 ratio, or presence of PCR inhibitors
  7. 7 Insufficient PCR cycles for low-copy templates
  8. 8 Thermocycler malfunction with incorrect temperatures or inconsistent block heating
Solutions
  1. 1 Test annealing temperature gradient starting at 5°C below the lower Tm of primer pair
  2. 2 Redesign primers: verify non-complementarity (internally and to each other), increase length, confirm target specificity
  3. 3 Optimize primer concentration between 0.05–1 µM according to product literature
