Very high replicate-well variation (poor reproducibility)

Symptom
Parallel wells show very different fluorescence intensity / positive-cell rates; data fluctuates wildly between replicates.
Common Causes
  1. 1 Uneven seeding — cell density differs between wells
  2. 2 Transfection mix not pipetted uniformly
  3. 3 Edge-well evaporation
  4. 4 Different observation time points across wells
Solutions
  1. 1 Pre-mix cell suspension well, seed all wells from the same master suspension
  2. 2 Prepare ONE master mix of DNA + reagent and dispense from it
  3. 3 Avoid edge wells; fill outer rows with PBS to reduce evaporation
  4. 4 Image all wells at the exact same time post-transfection
